Hmm, I always thought the program that Neo carried inside of him was just that, a program. I always thought that when the machines needed to reset the Matrix, and destroy Zion, they'd just insert the program into a random bluepill, and then lead Zion to that bluepill to wake him up. I just thought that scene in The Architect was just showing many thoughts and feelings that Neo was experiencing as The Architect explains to him about the cycle, about the one and what his purpose was.

I saw it that way as well. If Neo was the same person each time, the Merovingian could easily track him down and use him, possibly get him on his side. He did mention he faced the past versions of the One.

Exactly. You know, from time to time, I'd want The Wachowski Brothers to create a prequel to The Matrix showing the path of a previous One, however I am reminded of the Star Wars prequel, and I forget the whole idea.
